disavow links tool

Has anyone noticed that the site's position in search engines improves after removing bad backlinks using the Google tool (disavow tool)? I see lots of spam links on my website. + I see organic keywords on TOP-50 is decreasing almost to 0. Maybe those links affect it ?

so im pretty new to seo but it seems to me that when there are say 1 million irrelavant links to your site you tell google to ignore them using Disavow Tool the links are no longer hurting your site you still have 1 million backlinks am i missing something here?
