Hacked and punished by G!!

Hey guys i want your opinion on this issue.
Main site PR 3 completely white hat no tricks whatsoever. Its a legitimate business site.
It was hacked for a period of one year, porn links injected due to lack of attention from my part. Haven't had time to update the theme. I was notified by google that the site was hacked then immediately uploaded the most recent clean back up i had. Cleaned a 23 Gb folder full of garbage.
Resubmitted the site and everything is fine with G verified via webmaster tools no errors no messages.

Now the problem is its not being indexed by G and some sites are still alerting that its a malicious website. PR3 is gone and the site is probably in sand box. E-articles and McAfee indicate that links are malicious as well.

Have you ever had such experience before? Whats the best method you suggest to bring it back to where it was. Again the site is purely articles and most back links are natural. Niche is very reputable, since G recognizes it as a hacked domain then clearly indicates you to resubmit it once cleaned, why would take such measures?

My site got hacked and as soon as I fixed it they reindexed it back at the #1 spot.

Page Rank aren't updated anylonger so it should be a PR 3 again.

Make sure you have removed your theme. Install a security plugin such as wordfence. You could also request your web hosting provider to pass a malware scan to make sure there aren't any injection on your account.
You could also search for strings (base eval64 for instance) in your website files if you have a program allowing you to or a SSH access.

Already done! Still recognizes it as a malicious site.

Its going to take some time to get back, but it shouldn't be too long. Not sure how long as google varies.

It might be hard for Google to differentiate between your site being hacked and being super spammy and since it stayed that way for so long, you were most probably penalized since they interpreted that as intentional on your part since it stayed up for so long.

PR isn't shown at all anymore for any site.

I had the same issue and it was actually algorithm error despite the manual action made me clean.

Are you sure googlebot actually re-visited your website since the change?

Re-submitting it via WMT doesn't mean it's actually revisited by the bot.

If you had manual action lifted googlebot must revisit your site for it to be reflected in the SERPs.

There are plugins that can show you bot visits like StatPress Visitors.

I think you can go with webmaster tools for analyzing your problems.
Submit your sitemap to Google again for better results.
You can wait for a couple of days for getting information about the issue.

When I had a site hacked, after Google marked it as safe again, I got my rankings back. So if you are done with the whole process, you should start seeing it come back up. If not, something else might be the issue.
