The logs all looked fine, but it certainly was partially my fault! I thought I had the plugin disabled on a couple sites to see if that was the problem but must have not actually done that.

Try looking for .htaccess errors in all of the files under your account.

Have you checked the live error logs? Also, can you please enable the PHP display error? When you will enable it then your site will might display the warning where the exact error is.

Also, can you please check the resource usage ? It should not be exceeded. If resource limit will get exceed then site used to display error 500.

Also, make sure your contents which you've uploaded are not compromised. Please scan all the uploaded contents with the latest antivirus.

Check the files' and folders' permission.
