Yes I have done this, my advice is simple, find a reliable supplier that will white label ship your orders, and id always have more than one supplier.
This protects yourself, should your normal supplier run out of stock/ go on holidays.

I know there is a lot of discussion about selling drop-shipped items via eBay, but does anyone have experience shipping ebay items sold on a eCommerce site?

MUCH easier to dropship if you do it on your own site rather than eBay since there are far less eBay/Paypal interference. But the problem is drawing traffic to your site.
I am referring to selling eBay listed products at markup on my site -- direct shipping from eBay seller to my customers.
In this situation how are you going to deal with the fact that half the sellers are going to think you're trying to scam them when you request the item be shipped to a non paypal approved address?
Scam? they may assume i am having the product drop shipped, but I'm not sure how they would assume they are being scammed when they are being paid upfront?
Plenty of people purchase on eBay without a PP and just use a credit/debit and plug in their address, correct?
Looking more along the lines of selling one of a kind items. Some accounts in this niche are large and some are small.
Blind Shipping is not as much of an issue as my customers not being able to tell it was purchased via ebay/ at a markdown
Is it best to ask permission from the seller or sell the items, purchase and ask for the item to be shipped to my customer without letting the seller know the deal? Would like to inform them but im assuming some products will not be purchased and i will get a lack of response and waist a lot of time reaching out.

it's actually better if you contact the seller and explain what your plans are. They might be willing to working with you one-on-one and might even give you special pricing, if you ask. That's what I'd do..
Well whats in it for the seller is hopefully increased sales that they wouldn't be able to get through eBay alone.
