Tracing the links being penalized is the main thing. If there is any tool for that, it will be saving time for next task.

If I was penalized for over optimization of inbound links, I would leave them all and make a lot of new generic links that say click here, original article, more info, etc. Read extrawinners thread about it. If that doesn't work, then I would try to fix the bad links. Too much work to go back and try to find all your links. This is just my opinion. hth
just a guess, but i think any penalties would come from onpage over optimization rather than off page - otherwise i could buy 10 xrumer blasts from fiverr to destroy my competitors.
Guys, you are all barking up the wrong tree here. The over optimization penalty is in regards to onpage seo and not inbound links. You are all talking about inbound links therefore not relating to the title of this thread. The title needs to be changed or we start talking about how to rectify the over optimization penalty which is over optimized onpage seo.
Hard to say exactly my sites reasons, but my site is over a year old and the articles aren't over-SEO'd - in my eyes. I try to write for human and add latent terms in the H2 tags.
I purchased some Fiverr Gigs that did some comment spam on Tumblr sites. I was unaware of what they were doing.

We know that Google recently working on a search ranking penalty for sites that are over-optimized or overly SEO'ed.
Today i am searching on How to remove bad Backlinks
and get this Answers:
1- send request to the website owner to remove your link and wait for the approval.
2- if you have made the link through registering an account, remove the links from the account or remove the account itself.
3- you can block the link or IP for getting further links from that website.
4- Login webmaster tool> click on site configuration>Crawler access>Remove Url>paste that Url
5- You can create a Robots.txt file that tells bots not to scan the links
