I run an agency for the past 5 years, and I always do both manual and tool audits, it helps me understand the issues better and easier to explain to my clients.

Because depending on 100% in tools is not a good idea, because each tool gives you different results. Google doesn't care about these tool metrics as well.

So even if you fix 100% of the issues, you will still not get rank movement most of the time.

I trust the Google search console and a few others and use it for my audit performance. And you missed out on Website speed is an essential part of the On-page process.
