If you were running Joomla, PHPnuke, or anything like that on your site then it is not because of popularity that they hacked you. I made a track and field website for a buddy of mine about a year ago using Joomla because it had some really awesome coach modules that tracked his kids performance, printed out graphs, etc. They just search for things like "powered by joomla" to find sites. They could care less whether or not its popular or abandoned. All they want is to exploit things using injection methods. It's a worthless hobby but they still enjoy it.
BTW removing version numbers will not help you. There are simple ways to find out things like this...whether they use programs or simply a few trial and error attempts.
