I don't think google indicated bad links but yes google will send you the message about bad backlinks detected as I have an experience of this in the last year. You can might be also try ahrefs for checking those links.

I mean links that harm ranking since they put your website link in places that are penalize by Google.

How do I know with ahrefs tool which links are bad? How I identify them?

Yes I have SEO Powersuit in professional license that is why I asked if I could use SEO Spyglass.

I will give it a read.

I am open to any help, thanks everyone.

Firstly, you need to remember that disavow links tool is not what you need to focus on as it only helps you ignore some links - you should remove some links before you upload a disavow link file with links you weren't able to delete.

As for choosing which links can have a negative influence on your rankings, you can start from checking domain PR (not PR of page with a link to you). If a home page has PR 0 or the PR isn't available, it's the first signal that tells you that:
    a) domain is quite new and hasn't had time to gain trust from search engines;
    b) domain has a penalty and it's PR was cut down to 0.
In both situations, links on such websites give you a minimal amount of weight, or can be toxic, so if you worry about your rankings, start from deleting them.

The second thing you should check on is the source of links. If you have lots of backlinks from the same source (ie. forums), Google may not like it as it looks unnatural.

Anchor texts are also very important. Most of websites that get unnatural links notification, have overoptimized anchor texts - you should try to remove some of them or change them to brand anchors (company name or website address).

If you think that someone else is trying to harm your websites' rankings, check Google Webmaster Tools and MajesticSEO to see when exactly those links were added. You'll know which links you should focus on.

As soon as you prepare a list of suspicious links, try to remove as many as possible. If you can't delete some links, put them in the disavow links file.

You can use seo spyglass to find links that make your site vulnerable. However seo spyglass won't actually disavow them - if that was your question.

I also have seo powersuite and here's what I did:

    1. Took all my backlinks from Google Webmaster Tools.

    2. Imported them into SEO spyglass.

    3. Checked if they're still on. The fastest way to do that is choose 20-30 links and then update for the only ranking factor: page info. You'll see Yes or No in the Links back column.

    4. Remove all the links that are not linking back from your seo spyglass project.

    5. Run a check for the ones that link back. I checked page Google PR, page info and the number of external links per page. That we'll be enough for a start to see most irrelevant links.

    6. It's here that seo spyglass's help ends. Then you go and contact these sites to see if they can remove your link. If they don't respond, you go and disavow those links.
