Google Webmaster Tools help

So yesterday google webmaster tools has over 5,000 links linking to my site. I get in this morning and now i have 16 links linking to my site and no rankings minus brand terms. I do not believe that I have been penalized but I might have been.

After digging further into this it seems that my http://www.domain.com and domain.com are separated and webmaster tools is tracking http://www.domain.com and majority of links are to domain.com. Is this possible or am I wishing to see something that is not there.

Any help and recommendations would be absolutely appreciated.

Asher,

Google will only show you a subset of links that are connected to your site in WMT. Even though you had more showing in the past and now they are not, this does not mean they are gone. Google could have just refreshed the data that they wanted to show you.

As far as your canonicalization issue, have you used the rel="canonical" tag on your pages? Remember that even though they are very similar, Google treats example.com and www.example.com as two different domains. Letting them know which is the canonical version is a best practice.

Shawn, thank you for the response, it turns out Google was seriously messing with me, and my rankings came back. I believe it had to do with an issue in the server that separated my two URLs. I appreciate the response.
