My website was hacked. I cleaned it, but the virus made thousands of links that were indexed in google. How can I remove them ? Or it will be removed automatically if the infected links were deleted from my website. Please help

I usually use white out to remove those kinds of links but it that does not get them all I use this - https://www.google.com/webmasters/tools/disavow-links-main

But if I make another sitemap.xml file, and asking google to reindex all my pages again ? Now that I removed the bad links, it should index only the links I have right now. Right ?
