Keyword density issues! How to solve this?

When I was checking my website post keyword density..... I found a strange problem.
I was checking here: tools.seobook.com/general/keyword-density

I found one of my post 2 word keyword density 3.29%. (28 time out of 1700 words article).
Then, when i go to that post and found only 15 times(using Ctrl+f search). Then, I went my post and using same method(using Ctrl+f search) I found only 12 times keyword.(Here reduce 3 because in the editor page there was Yoast keyword setting. Thus live page reduced 3).

I am not finding the other 13 or 16 keywords anywhere of the post. It is creating big headache for me. I am not using tag and category have different word. I am not using breadcrumbs too.
Article plain text, image and sidebar with related post only.
There was not that keyword.

How can i find out those hidden keywords?

I was checked text version(Code) of wordpress editor. So, there was not any hidden keywords that i was missing.

img alt = I used 2 time only and counted that.
Page title = Ok I have found 2 time. I didn't counted that.
Meta keywords: N/A
Description: 1 time(I didn't included that).
Tags/categories = No keyword use there(I do not use tags).

So, Basically I have found 15(post editors version or live version). Where is other 13?

I guess this thing, not really sure. If your KW is of 2 or 3 words and its used as exactly it is for 15 times, and other 13 times, it would be as merged into a 2 worded KW or single worded KW - like - linkbuilding may be as link building or vice versa). I dont know exactly how that tool works Or Let me know the page URL if you dont mind, I can try to find it out.

Pretty much this. I used to have dramas with KWD until I saw PHPBuilt recommend this plugin and it has helped so much. One thing that held me back was realising the difference between keyword density and keyphrase density. The search status plugin accounts for both and back when I used the Yoast plugin it only accounted for keyword density meaning if I was using a keyphrase then I was usually under or over optimised. The bottom line is aff search status and check your page, I find having the KWD around 0.5% is spot on.

If you want to read more into it then there's this article on Wikipedia about it but to my knowledge Search Status use the second equasion, not the third one. There is also a massive post on either /r/SEO or /r/bigSEO covering it that goes into loads of detail explaining it and how Google don't use either of the ones on wikipedia but I cant seem to find it. After reading about 1500 words of the Reddit post though they said it is easier to just use search status as it is very close to how Google do it and that Yoasts calculation is a waste of time.
