Checking ranking cause NO harm to your website. But why not use 3rd party service like: serplab, serpfox or proranktracker? it will definitely save you a lot of time.

It is completely safe to check keywords manually. In fact it is good practice, ou can get accurate and latest results by checking keywords manually
