when I go site: mysite.com it doesn't show my home page, only internal page "mysite.com/secondpage", why is that?
why doesn't home page "mysite.com" show up?

Sometimes that happens to one of my new sites but it eventually gets indexed. Give it some time or submit your website to Google.

Maybe It's SEO problem in your first page, try searching for " site:example.com" and see if you can find your home page there.

It may be an indexing problem as he said, but you also may need more content on the home page for it to index faster

Get a free sitemap enroll in GWT (google Webmaster tools) and submit the site again by uploading the sitemap.

Just make sure to have perfect onpage optimization by fixing any issues. Generally new sites takes time. Follow all the guidelines you will get good results

May be your homepage url is point on 2 pages like xyz.com and xyz.com/index.php if yes the point url on a single page and reindex it in webmaster tool.
