I'm not sure HOW this could be done, but I know we have a treasure chest of knowledge here, and SOMEONE must know...

Is there a program, script, macro, or whatever, that exists which I could use to search a website for subdomains that exist but are not indexed? In other words, something that you could run and it would simply test w3w.domain.com/a,
w3w.domain.com/b,
w3w.domain.com/c,
...
w3w.domain.com/z,
w3w.domain.com/aa,
w3w.domain.com/ab,

...and so on, for as long as you indicate. Possibly even to:

w3w.domain.com/aaaaaaaaaaaaaa

and, somehow letting you know which subdomains were actually existing, and obviously skipping the ones which returned a 404 Not found error.

Can anyone push me in the right direction?

They would be able to tell you are doing that if they view logs
