Cloning a site via some software and reuploading it with some changes can b harmful?

First off dude, what are you using it for?

Will you added unique content? What changes will be made?

I have a few sites i've done this with, usually no harm done, and it'll only be the domain you put the cloned site on that'll be harmed.

cloned some fancy site and made it gaming site for one particular niche
 
Well it depends on what you are doing, as your definition of harmful is way too wide. If cloning the entire site and content for SEO/SERP purposes, then yes, it may be harmful, if the content is the same, or roughly the same. If the content is different, then no harm done.
Otherwise, if cloning the site for other purposes, such as a site that provides a service, or a similar service, with no requirement for SEO/SERP significance to draw traffic, then even I have done so many times, as it saves time in setting up the site from scratch.
 
Keep in mind also that depending how you cloned the site, it might have some of their scripts in the html or javascript files. Like Google analytics, FB retargeting pixels and so on. Also if you didn't change the image src urls and such then you may stress their servers if you're getting a lot of traffic to your site. Can you give examples of sites like the one you cloned?
 
httrack comes in handy everytime for me though, you can Google it. Another helpful tool is the chrome dev tools.
 
Depends what you want to clone.

If you want to clone the content, then is harmful from an SEO perspective because your clone will be considered duplicate content.

However, if you want to clone its looks, the CSS and Javascript, the harm should be minimal. WP-themes sold on theme marketplaces are clones with different content. So you'll be doing the same thing.

i was thinking about copying a splash page and just changing the final redirect link

But content must be unique.
How to do it?
You can generate content, for example You can use content machine and apply cloaking on the site.
Then for the user the same content for example on 100 pages, but for google content will be unique :)

Yes of course bl4ck26. Your cloned site will harm because of copying the same content whatever it may be. And copied contents may cause sue problem and may lose your financial status. So better don't go for that.
