I have 3 keywords im targeting, I have mentioned each 3-4 time each through out a 1000 page article + h2 tags (3) and title tag and permalink. Is this too much. How many times in the body should I inculde keywords.

Do you mean 1000 words artice? If that so you can add more, with 4 mentions you get 0.4% word density which is to low. You should add over 10 but don't reach 2.5% which is by yoast recommended as max. Make it between 10 - 20 and you should be fine.

Don’t worry about density, worry about it looking like a natural conversation.

So 10 times mentioned or 10 times I should mention the same keyword or 30 since I have 3 keywords. Im confused

My suggestion focus on one main keyword and make density between 1.5%-2%, for other two make it lower on example 0.6% - 1%, but don't force it. It must look natural for readers.

This is something I just learned about:(
It’s like the Content Gods are drawing me to it.

If your content is high quality don’t worry about the keyword density. Use your keywords where it makes sense.

Don’t forget to include lsi keywords. Also add images optimised with alt tags and relevant filenames.

Oh damn I forgot to mention that, make sure the image is the name of you keyword before you upload it too.

Ignore Yoast' s recommendation. Check your competitors.
Of course he will first check competitors and after that write content which follows seo rules. Yoast is one of the best tools for that. So why would he ignore it?

Have you actually seen how many times it wants you to repeat the keyword vs what the top 10 on the first page are doing? Way too many times. I'm only speaking based on the niches I work with, so it might be completly wrong, but I trust what I've seen more than what a tool tells me. To each his own though...maybe he should just follow all of Google's "SEO rules" and he'll rank #1 for all his keywords...

Try to maintain less than 1% density. Use LSI in H2 instead of same keywords in H1 and title.

With file names on JPG do you add dashes like magic-man or just magic man. Wierd question, just curious.

The claim is google ignores that, but I still would add dashes.
