I had the same issue, with google and then the backlink checker on yahoo. I went back to it a few days later and its worked ever since. I have updated twice since then and not had any problems.

I would combine LSI and longtail. Keep the code clean onpage and build your inbound links slowly from very strong sources.

We also tried this and had mixed results. Trying to support nginx is like trying to putout a forrest fire on a windy day. At least we are not talking about web-spire.
