Bitly is not out of the question, it works well for me, the problem is that you put your site's link or your aff link in bitly multiple times, google checks where the short links redirect from your videos and bamm, it's like you used your url without any cloacking. Use subdomains from unonic.com, homenic.com, europnic.com etc. and put those in bitly, point the subdomains' NS records to your hosting's nameservers, add the subdomains to your hosting and put a small script in each. If the visitor's IP belongs to google (isp or organisation contains "google") then die and do not redirect to your aff link.
This is the best free cloaking method that you can get. If you want to hide the referrer too, use brad's cpa redirector.

Do you have to cloak links pointing to your e-commerce stores too?

Best way will be to use your own domain and just redirect to offer link. You can create multiple sub-domains for each aff link.

Use your own url shortener and/or use massurlshortener

Link cloaking (masking) is very important in case you are an Affiliate. It protects your commissions. Individuals and robots (often used inside links shortner) can stole your commissions by replacing your affiliate code. You then need a serious services that not only cloak your links but also encrypt the destination URL. There are some of these services around. By I personally recommend ClickMeter that is free.
