I'd say forget about NoFollow. I have two websites, one PR2 and one PR4. Both of them have 95% Nofollow links. One has 1k link in total, 980 of which nofollow. One is no1, other no.2 for a medium-competitive search.
As to indexing, I always put About & Disclaimer in footer and make them nofollow, they get indexed in 100% of cases. True story. I'm even inclined to think that g00gle doesn't make ANY difference between no and do follow.
Conclusion: the only difference between do and no-follow links is that nofollow ones have 'rel=nofollow' in the html code. That's it.
