Canonical URLs for a site

Hello everyone. I've experimented with the new AHref's Webmaster Tool and for one of my sites, in page explorer is says that the canonical URLS are still website.wpengine.com (website = site name). I created it in a staging environment on WP engine and then pushed it live. Any suggestions on how to fix this?

Check if pages are blocked by robots.txt or no-index meta.

Apparently there's a bug with Google, many sites have their pages canonicalized wrong.
