With correct onsite SEO and interlinking, it doesn't really matter that much where you point your PBN links. Also, it's only natural if, depending on niche, give or take 70% of links point to homepage.

I rarely use exact and partial anchor texts. Mostly brand.

Depending on what type of backlinks that you are trying to make, if they are auto-generated backlinks, those I normally put below the PBN or guest posts or contextual links.
For money site, it also depends on how you built that site - if your root domain is what you want to rank, then I'd point 50-70% of the links to the root. To make it more natural, I also link to the sub-links.
