I use Freshbooks too. As long as you are the only one to use it, it's free. I like their customization options. You can send emails to clients when their payments are late. There are a bunch of different ways that you can accept payments as well. I like their customer service too.

Freshbooks, as many quoted is nice and free but with limited functions. You can check out Invoiceomatic - recently launched by FreeAgent - It's totally free.
Besides, I'd also suggest Invoicera for it's seamless invoicing. Choice is yours.
My vote goes to WHMCS.
