I always use WooCommerce 100% of the time. Because, it is 1 zillion times customizable than Shopify in my opinion. But that's just me.
I don't think I've ever had an issue with conversion rates either. You can basically make your WooCommerce store/checkout look like Shopify if that's super important to you.
