Login with SSH install and start htop, and see what uses your resources.
Are you using WP as your backbone? If so you may have been hacked. Check your database logs to see if there is something being written constantly. Also, check your "USERS" and make sure there is no other users you do not know listed in there. If all that turns out ok... themes can cause these issues... use a basic wp theme like twentiefifteen or whatever comes with a fresh install of wp. After you change your theme check your server logs and see if you are still having the problem. Good luck!
There could be some malware installed on your account. My VPS was using a lot of resources before I found out there was a huge porn spam operation going on from it with 500k suspicious files.
I'd suggest you install securi, it's a free WP security plug in, monitor the amount of times people are trying to brute force your site, which is very possible if you're doing affil marketing and affecting someone. I've tested this, they can send an email each time, I've seen well over 400 an hour. That's using your server resources. The fix, install securi and limit logins plug in, set the plug in to 1 (copy and paste your password and username , if it's tricky), set lock out to 72 hours. Problem solved. Securi shows the failed log in and username used, some use the title of the site, someAdmin, so never use either as your username and I always use a wordpress generated password and add more characters for good measure.
The plug in also hides your folders etc, as many hackers are looking for specific versions of plug ins. I would certainly look into it. Also the plug in will scan your files for suspicious files. Note if someone on the same server is infected, so are you in many cases. Decent hosting will fix the problem rapidly, cheap hosting, not so good at doing that.
