I agree they are pathetic. I sent an email to them a while ago.
I'm completely staying away from the tool.
Part of me feels sorry for Google, in that every new tool or update they put in place to clear up the failures of the previous one ends up needing to be cleared up itself. I agree that Disavow seems to present as many problems as it will cure, especially in the wrong hands. And things that can cause serious problems in the wrong hands ALWAYS wind up in the wrong hands. The wrong hands always come attached to the people who are looking for things that will cause serious problems.

From your point of view (and mine) this tool is bad news but I would expect it to be a blessing to all the SEOers willing to offer this as a service to their clients! Just think of the mess "some" SEO companies have to clean up... that they created!
Job security.
Just because you submit a disavow link for your site, doesn't mean that same page will be a bad link for the other sites on the page. I think google is only going to remove the link from your site's link profile for the purposes of ranking your site.
And I don't know what's causing this.. And I really do tend to lean towards this
tool that Google has put out to the public. I think they are penalizing the links.
