who controls payment process?

I once dipped my feet in linkshare but quickly stopped after I found out that the affiliate manager controls my commissions (tested a sale and I had to request an inquiry to get commission) so i was wondering who controls the payments at cj, the affiliate manager or does the process go through cj.com like how it works with clickbank?
