I have added and verified both these formats - www.mydomain.com and mydomain.com in my Google webmaster tools. My doubt is, when I submit my URL to directories, which format should I prefer? I submitted both these URLs to Google. This is like duplicating. So, I would like to know which format should I be using for better results. Please advice. Thanks!

use www one and 301 redirect the non-www one to the www one.

Or vise versa. Use non-www, and setup 301 from www to non-www.

I don't think it matters at all. The links will show up for the entire site, so it's neither here nor there. I usually just alternate if I'm not using anchor text.
