If you mean for site maintenance, then it will be filezilla for me. My favorite sftp software is filezilla like millions of other developers.. If I need to make changes, I rely on notepad++'s sftp plugin. For new ones I use filezilla.
BTW... For big projects (where there are multiple devs) I use git though.

First install through one-click software. Generally I am just uploading 1-2 plugins which I have in a folder zipped on my computer so I will just upload directly through browser.
If I am making backups/downloads/etc I will use Filezilla, however most of the time a FTP isn't necessary for me.
