Google Webmaster's tools. Market Samurai. Traffic Travis. Majestic SEO.
Those are the free ones I use.

Opensite Explorer is another. But there are a lot of limitations compared to the paid version. The data doesn't seem to update all the often.

I'd go with Majestic SEO paid if you can stretch to it.

Majestic SEO gets my vote. I'd say it's one of the top tools now.

I use that, too. It seems to miss a lot. Does it just pull from Yahoo Backlinks Checker?

I build almost all of my backlinks so I already know what backlinks I have, no need to check them everyday. I care all about the traffic and how well I'm ranked in Google.
But I do use Google Webmaster Tools once in a while to notice the big picture progress.

I understand you build them but how do you know if they are indexed or not? or possibly deleted

I use Ahrefs and Majestic. Between those two, I can discover most of the backlinks that I need.

Market Samurai uses Majestic's database too.
