Check Google Search Console for manual penalties. How exactly are you checking how many URLs are indexed?

webmaster is best key and place for to check the issues,check deeply there may be different reasons like
1.spam backlinks
2.url structure change
3.site got some plenty
4.might be crawlers are denied
as per my knowledge these are factors i faced same and in my case accidentally url structure changed during application updation
