Over the past two days I've noticed that most of sites have lost a considerable amount of rankings. Going from #1 to 50+ for apparently no reason.

I don't believe I was penalized so I did some more research and noticed that my htaccess files were missing. and my non www was pointing to itself and my www was pointing to itself. Could this be the loss of rankings? Anybody know anything about this. Is there anyway I can check to see if my files were compromised?

Check the access dates. Anything got a different date then everything else?

Yes that certainly can hurt your rank because google now sees them as duplicate sites. If you are using the www subdomain then 301 the main domain to that again in your htaccess.
