Touble with Google Indexing

When I serach site:mydonmain, I got pretty good indexing result from my site including home page, category page and some other inside site pages.

When I put mydonmain directly, I only have the home page from my moneysite, and a list of other naked domain backlink indexing from other sites.

Could any one tell me what's going on with that?

I am using Zen cart script, does this matter?

nothing is wrong with that.. site:mydomain.com returns all indexed pages for the domain, no ranking filters are applied. While when searching just for mydomain that is normal keyword search and ranking filters are applied, google returns only sites/pages that it thinks are relevant and worth displaying to the search term entered.

thanks for answer, however, Perhaps I'm not making myself clearï¼Œ let me rephrase it this way:
Two different seraching:
1. site:mydomain (I get good indexing with homepage and catogary etc.)
2. mydomain This is also a l ink, not just keyword (only get home page indexing and backlink from other sites)
<Here mydomain is an intact link, and don't know why I am not allowed to put it as an link like you do your reply in BHW >

well, it is same like i explained.

I just did the same thing for some of my sites, first typed site:mydomain.com and it showed all indexed. Then i search for http://mydomain.com/ and it shows the main page and then other sites linking to me, not my indexed pages..

Yes, this is normal, that is how Google works.
