So, I have a website for PPD.
I have subdomains for each nice, I am wondering if I submit each subdomain to google webmasters tools, or do I just submit the regular site domain?

    Thanks for any info

I suggest you to Goahead with Google Webmaster, because it improves the reputation of your niches.

Yes, you need to submit your each sub domain in Google webmaster tools, each sub domain will be consider as separate site for Google, so you need to have WMT for all your sub domains

So I should also have a sitemap and robots.txt for each subdomain as well?

Yes, each subdomain should have its own unique XML sitemap and robots.txt file, as well as submitted separately to Google Webmaster Tools.
