I have been doing some testing, and it looks like google is judging your book by its cover..

If you use the same google webmasters to verify two sites, one that has been penalized for BH, and another that is completely white hat, it will affect your whitehat site as well. They do judge the owners of websites by one penalized site. they also connect the IP's.

I have tested this by simply entering the same niche with 2 different sites on 2 different google accounts. One google account with a penalized site, and one google account without.

I did the exact same SEO to both sites, they were twin sites, on different domains and google accounts. My penalized account made it to #9 within 4 or 5 days or so, my clean website went straight to #4. All using the same SEO.

Think this is just coincidence? guess again, my penalized google account site is now deindexed. My other site has a solid spot as #2, if i do backlink checks on the sites, they both have the same backlinks, same anchor and everything.

I believe this is why it is so hard for some of us to rank, they will rank a trusted user over a penalized user any day.

I did this study because i know how to get rankings. With one of my google acounts, i was not getting rankings. and i realized that i had one site with backlink penalties from a very long time ago, it was a test site.

Google Judges the Book by its Cover... I am positive..
 
Thanks for the share. That sounds actually pretty scary. So I guess we'll have to create individual webmaster tool accounts for each site.

I always suspected that was the case. Unfortunately I made the mistake of connecting a client account to my account and he managed to get the GWT warning message.

The follow up question that I have is wether deleting a site from a GWT account and creating a new GWT account for that site will help? Or will the historical information be retained by Google and used against you to always apply a penalty to your site?
 
One site going to #4 and one going to #9 isn't any evidence of one being penalized. If anything that's evidence that adding that site to your WT account with the penalized site had no effect.

You made them in the same niche, but I assume you didn't use two sites with the same content. They aren't going to rank right next to each other, so many variables. You say you did the same SEO, but some of the backlinks got indexed and others didn't.

Anyone want to comment if there's something going on with WHOIS as well?
 
Is there any alternative to google webmasters? because is kinda scary also if google sees the actual traffic to the website and compare that to the backlinks.

Usually it takes 1-2 weeks after warning message until your sites start drop in serps

I received that warning on two sites over a month ago, rankings completely unaffected. Can't say there is any correlation with rankings affected on any other sites in that account either.
