When I check in GWMT it showed my website had 361 websites linking to it, I checked a few days ago because my website dropped in search rankings, and now i've got 300 links to my site ... what could this mean?

In the past, I have paid for PBN posts/services, is it possible somebody's network was compromised (one of the sellers) and this caused my rankings to drop? How can I find out which links are removed as well

Surely that's what pbn does for a website overnight , you should have resort to building guest post or build your own PBN network

If you are checking in Majestic, then one of the blogspots might have been deleted. Majestic counts same blogspot on different TLDs as multiple referring domains.

I was checking in GWMT's 'Link to your sites'

Ah in that case GWT can be pretty buggy. Links appear and disappear randomly there.

What would you suggest to use for best results to avoid confusion? Although I do think I genuinely lost the links because my website has dropped in ranking substancially

I don't bother. I do not keep too many links on tier 1 and can easily check them manually if need be.
