Okay, let's make things just a little bite logical and simple!

So, your website isn't indexed.
You mentioned before that your content is unique and worth to be indexed (500 words content at least with 1 or more pictures and well-structured page)

There are two reasons for this:
  • Google refuses to index your website
  • Google Bot didn't visit and crawl your page yet
You should start by checking the second reason, thinking it is a penalty or some kind of de-indexation will be an absolute rush if you're not sure about it.
What I would recommend you to do is to try to index the website using any of the safe and popular indexing methods, which include:
  • Pinging, you can search and get the best pinging websites/tools. These help a little, but they will not the full work
  • Commenting: This is the safest and fastest way to get your websites indexed. Ofc, if you use it in a proper way. Try to do some comments manually in blog posts in any kind of high authority blogs that accept nofollow URL in your name while commenting, as the higher authority websites will have a higher indexation rate. Do it in new posts that appear on the home page or blog page, this will have a higher indexation rate. So, while Google tries to index the blog post, they will find your link and follow it to crawl it. However, do not spam in low quality/authority websites. That will lead to bad SEO. Doing this for 100 authority websites is better than 2K of spammy ones.
  • Built backlinks, even a few and new ones, this has the same procedure as the commenting blogs.
  • If nothing of the above worked (you should wait 10 days +-), then you have to add your website to the search console. To do so, do not use google chrome, use some other browser with a VPN or a proxy, so google won't be able to track you. In this stage, you will be also allowed to check if your website has a penalty or not.
I hope this help you, good luck!

Googlebot is visiting site for sure. It has followed some of the external links on that site. Also I see 404 on this site for some backlink URLs (in redirection plugin) that have useragent as googlebot

I haven't built new backlinks to this site but I expect the basic ones to be built by the indexers. I will try GSC next.

Update:
Site is still not indexed. I finally added this to GSC and requested reindexing. Now I see this message "Duplicate, Google chose different canonical than user" and shows "Google-selected canonical: N/A"

I know the site content is not duplicate now, but probably was duplicate or badly configured earlier. I did not see any 301 redirects earlier (in ahrefs)

Will wait for a few days and check again

well buddy if that's happening then it is a thing to worry. Bcz many times domains were used for spam and they don't get indexed. Also if you have recovered the site, then check if the content had any plagiarism issues. Putting duplicate content on a site with less content can make it penalized.

Do URL inspection in Google Search Console. So your URL Can indexed quickly.

Use G console to apply for a manual index, and share links over social media so that they could get crawled.

What, how come you dont use google search console for PBN. I use it for my PBNs and it works fine. I even get Adsense approval and earn some money from it.

Make sure there is no duplicate content and add a couple of quality backlinks and then make sure those backlinks are indexed. Also, some facebook or twitter shares are sure to help the process.

Update:
After adding to GSC, some pages are now indexed (including homepage). So only GSC worked for this domain.

Now my concern is that how do you manage a 50+ domain PBN and get them indexed without creating a GSC footprint. I understand you don't need GSC for each domain - some may index on their own. But if they don't, how do you manage it? Any suggestions here?
