If I get traffic from Ads, how can I make it look like the traffic came from the user typing in the domain name naturally? I don't want the traffic to look like it came from Ads.
Simulate 'domain name TYPE in' ?

Which ad network? If Adwords you can do it this way, assuming you also refer to Google analytics for your data:
-Turn off autotagging in AdWords
- Add this to all destination URLs : ?utm_source=(direct)&utm_medium=(none)
And voila traffic will show as Direct in GA
