Thanks for your feedback on this issue drogon. In your experience have you seen negative SEO effects after doing this sort of thing assuming you did use some PBN links or other artificial link building measures?

Not worth it then. And no, no negative effect by adding to GWT and then taking it off.
There's not really any reason to remove your site after you add it.
Putting your site on Google Webmaster Tools doesn't give Google ANY information that they don't already have about your website, unless you put multiple websites on the same webmaster tools account. All the data that Google displays in Webmaster Tools is data that Google already has on your website, Google is just sharing the information with you! The only exception is if you have multiple websites and you post them on the same Google account.
Why do people initally add their website to GWT?
I don't think putting your site in GWT will give you any negative SEO effect, but from other threads I've read is if you have several sites in your webmasters tool and you did something shady with one of the sites and google penalized it and investigated it you've probably put all your other sites in jeopardy just by associating them all in the same GWT. Just 1 site in a single GWT I would imagine would not have any effect on the site, that particular site will be penalized whether its in there or not.
