Yep add rel="nofollow".
A lot of people also mask the links by sending it to a page on their site, such as bhw.com/amazon, that then redirects to the appropriate page.
Not sure what SEO benefits this has as I haven't tested it myself.

Yes nofollow them! If it's an affiliate link it's also against googles guidelines to not nofollow them, as they would be seen as paid links.
One theory is that it doesn't count as an external link, you're linking to your own site and the link also looks better.

I would recommend always no-following and redirecting affiliate links. Personally, I use either a 302 or 307, but others may do it differently.
Google hates (Most) affiliates, and users like to see a nice clean target url at the bottom of their browser, as for some people it adds that extra bit of 'trust' needed to get them to click through to the offer.
