What type of penalties you talking about? there are different methods for different penalties.
 
I have a Exact match domain site, but when i search with the same keywords my site doesn't appear
 
have you submited your sitemap in search console? is it showing some error?
 
from alomost 3 month, I am doing directory submission , bookmarking , classified , profile submission .

Are the sites relevant? did you checked your backlinks bcos submitting your sites on low quality sites also affects your site.
 
Some of the sites are quality sites i can say , but some are Low DA sites but gives Backlinks.
should i stop submitting my sites to low DA sites, although they give backlink?
 
keep the ratio as 90% : 10% High quality links 90% and low quality 10% usually it takes 90 days to reflect some changes try to post more guest blog and articles. links from content gets indexed faster as compared to other types of links.
 
Is Forum submission also Useful?

yes forums are useful but focus on relevancy and niche related forums you can get quality traffic to your website. forums also gives signature links which gets indexed easily and faster.
