Seo for main Url or sub-url?

Hello,
lets say I own a website http://www.mysite.com
and I want to start some serious Seo for a certain keyword
I checked in Google and noticed that so far without any Seo I am in #100 for this keyword, but in #100 its actually not http://www.mysite.com but http://www.mysite.com/subsite

So the question is if I wanted to rank higher using Seo, should I try it for mysite.com (trying to bring it from nowhere to first page) or use the mysite.com/subsite that is already ranked???
 
It's depends whether you want traffic on main site OR inner page. if you have many inner page then you should go for : http://www.mysite.com/subsite. Or if you have few inner page and the topic that you wanted to be focused in on the homepage then you are go for the Main site.

Really its up to you which pages you want to rank. If the page in the sub-directory is already ranking but you want another page (like the home page) to rank as well then focus on that one. If it isn't important which content shows up higher in rankings and you just want to have something ranking high no matter what it is, then focus on the one that has already made some progress.

If yyour subdomain ranks great without SEO to rank with your main URL will be also very easy. Rank the one you think will convert better.
