Ok I know some of you will think this is a dumb question, but how much impact does list size have on Scrapebox?
the reason I ask is I just loaded in a 13mb website list and a big link list, and Scrapebox is hitting 100% to 90% CPU use. It's still working, it's just a bit slower than when I had it using smaller lists. Then CPU use was like 1% and super fast. Is this normal, and should I maybe split up my big lists for better performance?

You have to play around with the sizes you run for the machine you have scrapebox on.
The more instances you can run at a time the faster the run will go. The more websites you have to link check for the more demand you have and the slower your instances will run.

Have you tried lowering down your connections?

    Hi guys,
Well I was running fine on 40 connections, but then I imported that big link-locked website list (13MB) and things got slow. Is it because the CPU has to "randomize" that list every post or two?

One thing you should look out for is how many processes are running simultaneously. Remove all other un-needed processes from the memory.

Ok. Yeah maybe I'll restart the server too. Also dialogue boxes annoyingly pop up behind the program when a list is finished and I have to use task manager to pop the dialogue boxes to the front to click them.

Sometimes it also slows down for me, then I use to check other running processes and removing the ones which are not needed, to get a better performance with SB.
