I got a site that was ranked #8. It stayed there for a week, and then dropped out of the top 1000. Around 3 months later, it came back for a week, it then dropped again and hasn't been seen since.

I have tried building links like nothing happened but the site refuses to return.

What do you do with these sites?

Should I clone the site on a different domain? And 301 the old site to this? Or will the penalty carry over?

Should I forget about the site and build a new site with new content with the same keyword?

just wait,you site will be back soon,now you can build some high quality links for your site.
 
Yes build some high Pr links and submit a video to video sharing sites.
I assure you that it will be back in 1 week.
 
Remember to make your links consistent. Doesn't matter if you do 100 a day or 10k a day, just do it every day.
 
If its a matter of a couple weeks its most likely the Google dance. Just continue doing consistent backlinking.
 
It has been out of the top 1000 for around 6 months though?

This is just from my own experience and everything in this post is just my view, it worked for me. It may not work for you because as you know there re so many differences between people's sites

I got a site out of the box after being in it for 6 months, in that 6 months it jumped back to where it should have been numerous times only to fall back.

It got in the box because the backlinking to the site caused G to completely re-assess the site and put it into the box for the re-assessment (the site got too much backlinking within short space of time and no new content)

Within 2 weeks of starting these steps it came out and it's stayed out (for about 3 months now)
1) Checked my onsite seo for errors/improvements (firebug -free as addon for firefox). There were some errors/improvements to make so I made them
2) Ordered a pack of 125 social bookmarks from BHW member krishananda (aimed at the home page and a couple of inner pages)
2) Added a 450+ word article every single day
