I am moving to a new (better) domain. I am not sure what would be the best practice, given the size of the actual site.

I have 90k pages. I've selected only 14 pages to be exact redirects. This number can grow up to 50-60. What to do with the rest?

1. redirect all the rest to root, and redirect root to the new domain?
2. redirect all the rest to root, put a html page "We moved to xyz.com" and setup a redirect after 5 seconds?
3. Do exact redirects from all pages of old domain to new pages on the new domain? (actually, this is the simplest for me).

It may sound strange, but I don't want to get all the "karma" (let's say karma, not juice) from the old domain to the new one. The old one has been plagued by downtimes and internal structural issues since the beginning, it's only now that we have attained stability (took around 10 months).

This wants google.

To my knowledge you can re-direct all the pages to new domain and start updating with new content and build links cause there might be a chance of loosing traffic when you leave pages.

Do the #3 for the ones you care about.

The rest can be mass redirected to a page with noindex / nofollow. Basically a dead end. Or just ignore them if they have no traffic.
