If I structure a site in this way:

domain.com/links <-noindex
domain.com/links/read.php

Will read.php also be noindex'd?

No. As long as there is a page at /noindex/ you will be fine. I have /category/ noindexed on my WP installation and all of the posts are indexed.

Noindex applies to single webpages, not directories.
