I understand that I can't promote my affiliate links such as clickbank, but if I have my own product at clickbank, can I promote it via Adwords(with direct link)? How about if I have my payment system at E-junkie?

You're going to get immediately penalized if you use an affiliate URL in Adwords.

But it won't be an affiliate url, it will be direct link to my site.

Even i had used this technique but it didnt worked for me in adwords ...they had disabled my account .....so be carefull when u are using a promotional code or cc with them it will go into vein

Adwords doesn't like CB, not only because of affiliates, but they pretend that clickbank doesn't "follow their advertising guidelines".
So no matter if you're advertising an affiliate url or the root domain, adwords may reject your ads anyway.

What if I use paypal as payment, still the same problem?(No clickbank at all, just a paypal buy now button)

It should be OK. I see many sites using paypal as payment processor on Adwords.

should be fine and you can bid on all your copyrighted/branded keywords and not allow any affiliates to bid on them.
