About 3 weeks ago I purchased a 9 year old domain via auction, since that day I've done my normal indexing process and then some and not a single page on the domain is indexed. I've had a few situations where one or two pages on the site will not index but not the entire domain, especially after 3 weeks. Is it possible that an entire domain is sandboxed when you buy it?

I would say it is more likely that the domain was expiring and you purchased an expired domain - lost its age, and all rankings.

And it wont be a sandbox issue at all if your getting pages indexed in google but not all of them. Just looks like it was an expired domain to me

The following steps should help you :

    1) Build the website with only unique content. Remove any duplicate content that you may have or think might be duplicate.

    2) Change the design layout, make it unique as well. Make sure that you or anyone else is NOT using the same design on any other website.

    3) Keep generating new content for atleast 10 days continously ( depends on the niche ) and build a XML sitemap + html sitemap ( with proper categorization of the pages, posts, tags )

    4) Sign up to google webmaster tools and submit that XML sitemap twice everyday when you are generating the content.

    5) And finally, when you are generating the content, build HIGH PR BACKLINKS only. Get backlinks to the NEW content from social networking sites (like facebook, twitter) , high domain pr forums and blog comments and also from bookmarking sites as well.

Follow the above mentioned steps for the next 15 days and you will get the site indexed and get good rankings for sure. If the domain is sandboxed, it wont get indexed in these 15 days and you will have to do this for atleast 2 months then.

Feel free to PM if you have any questions.

PS- The above mentioned steps are from my personal experience only. Have been able to get 2 of my clients' websites out of the sandbox this way.

Thanks given to everyone. However I'm pretty sure I did not let it expire. Multiple domain analysis pages still have it at 9 years.
