Yeah I would have to agree with you on that one. I guess it really depends on how much your really making from the popunders.
Test it to see if it's worth it. For SEO purposes I doubt you will see much of a problem. And popunders are less intrusive since they pop under instead of over. Popups on the other hand are very annoying.
Would it be a popunder on click of something? Many popular big sites have it. I can't recall off the top of my head but I know one that I go to on occasion always has a netflix popunder on click.
They work or people wouldn't use them. It just depends on the site and the offer.

aight thnx given for the answers, i guess ill have to try it, the revenue aint big bucks but all bit added up make one nice pile.
for those wondering its a 9k tube site (nsfw) where i use the popunder on the vids pages, but would love to also do it on the index as thats where the most traffic lands.
