I have a couple of recommendations.
I am going on the free trial but would be would like to see how it works. All of my sites during testing have more than 1k. I would suggest just allowing a random 1k to be checked OR just checking the root domain. If a user has a couple of sitewide links then that 1k links goes pretty quickly.
I would also prefer having a root domain option (not sure if you have that in there so I can go through the domains quickly, rather than 1 by 1. I am not sure if this is an option yet. but wanted to bring it up.
I have another question. Is there a disavow option once you confirm the links you want to remove? So once you select those you want to remove does it export a .txt file in order to upload that via GWT?
*actually just found a site with less than 1k for checking, so it is processing now.
Does the service also give you emails of webmasters to contact them for removal?
I couldn't see this in the FAQ.

Now, regarding your questions. Each time you run an analysis, Linkquidator checks your backlinks randomly. There isn't an specific order for the backlinks. So, each time you will check a site that has more than 1k backlinks, you might see some other backlinks in the results.
About the root domain check: We thought about this, but this is rather inconvenient since each domain is a different site with different backlinks pointing to it. However, if you have many websites on different domains, write me their number in a PM and I might be able to give you some extra websites. At least I promise to try to make this happen
Next - regarding the disavow option. Yes, Linkquidator has this feature. After a campaign is finished, you can select only the Critical links and export them as a .txt format file which is the only one accepted by Google Disavow Tool. You can find a much more detailed information on how to export this list in our tutorial ebook you received in your registration email. If you can't find the tutorial, I will gladly send you a new copy.
And finally about contacting the webmasters. No, we don't provide this feature and only because this is quite impossible to accomplish. There are thousands of bad links, and most of them are spam sites that don't provide any contact info. Also, there's no way we could do this automatically because a lot of sites hide their contacts and so they avoid automatic parsers. And these are just some reasons why this task in unachievable. Even Google asks people to try to contact some webmasters and if you can't get in touch with them, simply disavow their links.
