Is there anyway to make the plugin skip rewriting certain things? Other than manually adding them to the words file I mean. It seems to be changing the anchor text of all links too.

No it cannot skip "certain" things in a particular post. Either you put the particular word you don't want to rewrite in the words.txt file or you can make it skip the whole post by adding a <DONTREWRITE> tag in the html of the post.

I have officially started the WriteAgain! Affiliate program. I am using E-Junkie to track the affiliate sales.
The price as mentioned on its sales page HERE is $50 and as an affiliate you will be getting a 40% commission on each sale i.e. a commission of $20. Affiliates would be paid at the 5th of every month.

I have a quick question. Does this plugin also re-write the title of the post?
If it does, is there a way to skip the titles, just re-write the body of the post?

Armaan that will only be possible if you could add a <DONTREWRITE> tag to all your 100 posts which you don't want to rewrite, there is no other solution for this. Maybe you can try finding a mass post editor. Sorry for the late reply.

Aww. I just checked I have 184 post and its not possible to edit each. I was not able to find mass editor. Try to add this feature in next release if possible.
BTW, Its really a great plugin as it not change the original content. Thanks for this.

Firstly, as of the uniqueness is concerned, an article more than 30% unique is enough to pass the Google filters. As of Copyscape, you may find some results after activating my plugin and that's only because WriteAgain! does not make your articles 100% unique, but will at least make them 70-90% unique, which is more than enough to pass the Google filters
